Brief position description: The Lynn EMBL Australia Group at the South Australian Health and Medical Research Institute (SAHMRI) in Adelaide, Australia is now seeking applications for a bioinformatics/computational biology researcher to work on a variety of projects in the cancer systems biology and systems immunology areas. Prior experience in at least some of the following areas is essential: analysis of next generation sequencing (NGS) data; network and pathway biology; cancer systems biology; machine learning methods and experience in biomarker discovery and validation. Active collaboration and the ability to manage multiple different projects simultaneously is essential. An initial 2 year full-time contract is available, potentially renewable.

The successful candidate will work as part of a multi-disciplinary team that is equally divided between computational and experimental systems biology. The group is headed by Prof. David Lynn, who also heads the SAHMRI Computational and Systems Biology Program, one of 16 research programs at the institute. The group is currently funded by EMBL Australia Group Leader funding, The NHMRC, Cancer Australia, as well as several smaller grants and consists of five senior postdoctoral researchers, two research officers as well as PhD and honours students, who employ in vitro and in vivo experimental and clinical models coupled with systems biology approaches to investigate cancer and the immune system. On the bioinformatics side, the group leads the development of a wide range of bioinformatics applications including InnateDB.com, an internationally recognised systems biology platform. David has also led the computational biology aspects of €12 million European Commission funded cancer systems biology project.

Brief position description: The Opportunity
We are seeking a Research Officer / Senior Research Officer to investigate the earliest steps in cancer initiation and evolution, integrating bioinformatic and population genetic methods. 

Reporting to Professor David Thomas, Laboratory Head – Genomic Cancer Medicine, the key responsibilities include:
• Planning and executing research
• Developing methods to extract quantitative, ultra-low frequency variation from sequence data derived from tumor and blood samples.
• Analysing ultra-low frequency clonal variation in in vitro clonal evolution under selective pressures;
• Applying these methods to quantitate clonal neoplastic events in an extremely cancer-prone population with Li-Fraumeni syndrome; and
• Analysing the whole genomes of more than 20 tumors arising in a cancer-prone family, aiming to identify the common pathways resulting in the formation of tumors in a defined genetic context.

The role will be offered full-time for 2 years in the first instance.

About You
The successful candidate will possess the following key skills and qualifications:
• A PhD in bioinformatics or computational biology, or equivalent experience in a related field.
• Proficiency with genotyping of human samples using massively parallel sequencing technology.
• Ability to manage and process large datasets in a POSIX environment.
• Fluency in at least one scripting language.
• Excellent communication skills and strong in team work and collaborative research
• Ability to conceptualise and execute a research plan to investigate an open-ended question, with minimal supervision.
• A proven track record e.g. publications, grants, software/tool development
• Familiarity with the ethical issues and guidelines relating to the use of human tissue and clinical data for research
• Statistical expertise and experience with the R programming language and key libraries is highly desirable.
• Knowledge of cancer biology and evolution is highly desirable.

Junior Bioinformatics Developer

We have a maturing data processing pipeline that includes several existing bioinformatics applications as well as a some bespoke tools developed in house. We’re looking for someone to help us design, implement and optimise sequence analysis algorithms for de novo human and microbial genome assembly by creating and using long read sequencing data.

We’re a small team which means that we’re regularly touching the code at multiple places across the stack including: algorithm development, testing, data management, ops / deployment and QA. Our main algorithm is written primarily in Python and C++ but we support that code using several existing bioinformatics tools deployed on Linux, Amazon Web Services, Nextflow, Ansible, git and a few of the toys from Hashicorp.

The appointee will work under the direction of Craig Moritz, and engage with others in his research group and other labs in RSB to:

  • Understand bioinformatics requirements for downstream analyses in evolutionary genomics;

  • Develop, document and provide training in the use of bioinformatics pipelines; and

  • Prepare and assess quality of datasets from SNP (ddRAD) screening, target sequence capture, or whole genome resequencing.

The successful applicant will have:

  • A higher degree, or equivalent experience, relevant to these tasks;

  • Substantial expertise in handling genome (re)sequencing data and/or genome assembly, including scripting pipelines in Python or PERL; and

  • Strong organizational skills and ability to multitask and complete projects in a timely fashion

  • Good team work and communication skills.

  • Understanding of principles of molecular evolution or population genetics would be an advantage.

Postdoc in machine learning applied to gene regulation, France

Position title: Postdoc in machine learning applied to gene regulation

Brief position description: A two-year postdoctoral position is available in the machine learning and gene regulation group directed by William Ritchie at the Institut de Génétique Humaine in Montpellier, South of France. The IGH is a world leader in the field of gene regulation, with state-of-the art facilities and teams of international renown.

Our group uses machine learning approaches to integrate omics data to understand normal biology and disease. We have a strong background in applying novel algorithmic approaches to better understand mechanisms of gene expression and RNA processing (Middleton et al., Genome Biology, 2017; Wong et al., Nature Comms, 2017; Wong et al., Cell, 2013).

We have currently generated a wealth of transcriptomic data (mRNA-seq, ONT long-read seq) and epigenetic data to dissect the epithelial to mesenchymal transition underlying tumor progression and metastasis. We will integrate this data as well as explore long range interactions that may regulate RNA processing through direct contact with enhancers. 

We are therefore looking for very motivated, hard-working and creative candidates with strong background in computer science or statistics to explore RNA regulation through epigenetic and long range interactions. Previous expertise in RNA processing and/or epigenetics will be positively evaluated.
